There are numerous options to run along the Embarcadero, mainly depending on where you start and how long you want to run for.
The run between the Golden Gate Bridge and Land’s End is unique: spectacular ocean views, hills, wooded sections, and some beautiful homes.
On the west side of the Golden Gate Bridge is the Sunset/Ocean Beach area. It is very different in look, feel, and even climate than the Marina/Golden Gate area.
One of the best downtown spots to run, no matter the time of day. It's safe, quiet, and uninterrupted by traffic for an almost 2 mile loop.

Host to sailing and several events in the Olympics, has been turned into sports complex with multiple activities and facilities. There's a ~3 km waterfront path for runners. Can connect to path headed ~10 km north to Flisvos.
Main Street and Acosta bridges offer a training ground for runners who need to add some altitude. The closest thing to hill training in Jacksonville.
The Ortega neighborhood is bordered by the St. Johns River on the East, the Cedar River on the North, and the Ortega river on the West, practically making it an "inland island."
For some typical Florida running, consider an 11-mile strip of some of Florida's most gorgeous and relatively uncrowded beaches.
