Cobbled road leading to viewpoint. Google Street View
For some hilly running in a large green space near the city, Parque Nacional El Cimatario is a good destination. Located 10 km south of Querétaro, this scenic park features hiking trails, stairs, mountain bike trails, and a spiral-shaped cobbled road that leads to a summit. Note it’s fairly challenging trail running. And running on the cobblestones can be difficult on the body! The terrain is a combination of forested & open/scrubby, with palm trees, cacti, and other semi arid vegetation. It’s a good shade option on a hot day. Note: Very hilly.
This trail map is a good resource for the different trail options — note the contour lines! It’s 8 km from the park entrance to the top on the cobbled road known as ‘the spiral’. There are several km of hilly trails. Caution: popular for mountain biking!

One of the most popular places to run in Santiago de Querétaro. Located in the northern end of the city, the park features wide paths around an artificial lake, a small park with landscaped gardens, athletic fields, and a terrific running track.
An easy to follow route near the historic center of Santiago de Querétaro. Although there's not a dedicated path along the river, the tree-lined Avenida Universidad lines both banks of the river and features a suitable sidewalk for running.
