The Arakawa River trail is one of the best places in Tokyo for a long off-road run. The paved multi-use trail runs for some 35 km along the Arakwawa River between Koto City and Saitama. Some of the trail runs right alongside the river, and in other spots it’s a wide green space away from the water. There are numerous parks along the way. Also good subway access at many spots.
The south end of the trail is in Koto City, where it’s also referred to as the Yumenoshima Greenway. There are other nice spots to run in this area, quite a bit new & improved from the 2020 Tokyo Olympics. The trail heads north along the river, as far as Saitama.
